Is this a boot related issue?

Whenever I am skiing downhill everything is comfortable with my boots ,and my feet are happy.. The minute I need to, say, cut across the mountain, on one of those uber flat traverse trails, my feet kill me..Some of these trails can go on for a mile or more.  Is this a fit issue, or is it stance related, or is this just normal and we are meant to ski downhill?  My boots are a 100 flex and I have a footbed installed.
